Peter is not a clone, no, he is an alternate. Much like walter explains in a couple episodes, alternate universes exist from taking the other road at a decision. This means that there is another peter, olivia, walter, even william bell. But should one die, like peter, then who's to say that walter didn't travel to the other dimension and retrieve not dead 7-year old peter and bring him back to our dimension. That's why peter doesn't remember certain aspects of his childhood and other things he remembers differently,i.e. remembering that a GI Joe had a scar on the opposite side of his face than it really was.

Thank you! Peter is alt-peter, definitely. However, that doesn't prevent Walter from putting an encoded chip in Peter to store some of his more important memories....or there is some other link yet to be revealed - maybe they share dreams? I'd forgotten that quote Walter says to Peter about him knowing what Walter knows. However, Peter is from the other universe. William Bell knew Peter as a child. The question is, did Walter steal Peter, or did William? William's the one on the other side, after all. When did william cross over? I can't remember if Nina gives the date. We've all been assuming that Walter stole Peter, what if it was William? Who is the one who drove the experiments to the darker edge, from what the writers have told us so far. What if Walter was too afraid to return Peter to the other universe in case Peter didn't survive that trip? They either kept Peter on our side because he's key in the upcoming war (like Olivia), or he loved him too much to let him go, after losing his own Peter.

and you're right too because Peter does remember that GI Joe with the scar differently,and his memories before age 8 (as he keeps saying) are different from Walter's. The cereal, the coins.....
